We did a 6 bolt swap and ironed out some things and got it to turn over. Now we didn't mess with it to much after it turned over since it was cold outside but the motor runs upto 3000 and then turns off. Could this just be a timming issue?
 
Also is there any special timing to do on a stroker motor? We noticed that it's 3* off when the cams are lined up.
 
And have you set the timing by adjusting the position (rotate)?
It should be the same initial setup for a stroker - start at center position and set with a timing light for about 5*.

Are you using anything extra for reading the ecu output? I noticed on your profile that you have DSMLink as a wish list item, but do you have any kind of logger?

Do you notice any strange sounds at 3k - that would be the point that the intake would start to get jumpy if you don't have a good connection on your MAF.

EDIT: Don't forget to double check that you're not off a tooth on your belt as well!
