start with the harness.
then unbolt exhaust DP.
If rebuilding, I would take it out in pieces, IE, remove intake, exhaust mani, head then the block/trans lastly. And it will require much less effort to remove engine/trans assembly.
Once you get the head/manifolds off, you can see what needs to be unhooked, mostly because you can physically SEE it. :D
You will be amazed at how much room there is to work with once the head and manifolds are gone.

First of all make sure your car is in a location where it does not have to move for a month/6 weeks. Delays happen, even in the best planned out swap. I have been delayed for 3-4 day's at times waiting on 1 bolt/gasket etc.
Make sure you have some sort of service manual, all bolts have torque values listed...for a reason. The "DSM backup CD" is invaluable if you are doing any sort of swap, having the FAQ's, both the 1G/2G dealer service manual right there, and a bunch of other item's at your fingertips is awesome.
Get a roll of masking tape, a bunch of marker's and when you disconnect a wire from ANYWHERE label it. If it has a plug, it it's labeled.
also get about 100 paper bags. When bolts come out of an area (ie fuel rail) the bolt's get put in the bag, write on the bag where they came from and into a box they go.
as stated above start at the top and work down.
I began with the whole intake system, IC pipes etc, Battery with tray.
Went to the rad and hoses. Removed turbo and Exhaust Mani.
Alternator, unbolt P/S pump. Intake Mani went next.
Next you will need to remove the front CV shafts, and if you are AWD this will require removing the TCase. Support the drive shaft.
After this go after the engine mounts, at this point you should really just be down to block/head/tranny. I don't like to remove the head before removing the entire engine out of the car, when it tip's coming out all the residual fluid's in the car go everywhere making a mess.
Before you lift the motor out I tape up all the fluid outlets with duct tape, keeps the mess in the motor on the way up and out.
Don't forget to drain the tranny before removing the CV shafts.
When you go to get drain pan's for oil etc, get a couple, when you get going you really don't want to stop to drain your oil pan so you can go off to drain the tranny.
