Help tranny seems to have a mind of its own....

Alright i have searched quite a bit but i think i have unique problem, and yes i know what im doing is not the greatest idea. What i am trying to do is learn alittle bit more about these trannys... im new to the whole import thing so dont burn me. I know the just of must of this or at least think I do. Ok here is what i am working with.
I just recently bought this 91 gst i swaped in a new engine but kept the stock auto... yes and it is going to stay. While i was doing the swap i just cut most of the wires on the tranny figured i wouldnt need most of them.. but that wasnt the case i think my cutting has caused a issue so here are my questions.

1)Is this trans controled by the ecu? If so is there a way i can shift it 100% manually or close to it?
2) What wires are needed to make this trans shift properly?

The problems I am haveing is the car will not shift all the way down to first... also when it shifts it puts it into second then downshifts back to first.. kind of scary when it deciedes it needs to down shift at about 45mph yikes

all the wires that go to it are needed. it is not controlled by the ecu it is controlled by the tcu.

Thanks, it looks like ill be working on fixing some broken wires... anyone have any suggestions of some detailed pics, or wireing for the tranny. I have a haynes but it is not the best...
