Getting ready to tune with GM Maf-T and S-AFC

I'm getting ready to install a GM maf blow-thru setup with an S-AFC. I have read where some people do initial tuning withe the Maf-T and then fine tune with the AFC and some just zero everything out on the Maf-T. Is one way better than the other? Which way is most preferred?
 
set the maft for your injector size -- then fine tune with afc -
its only better because you can tune in the car on the fly.

If I just used the afc with 660 injectors the tuning guide says to use baseline corrections of about -18%

Since I would set the maft for the 660's do I start off the afc as if I had stock injectors or still start at -18%?
