ECU Dead? Something else?

Ok well today I was redrilling and tapping out a broken stud on my exhaust manifold thanks to the guy that owned it before me... either way, I disconnected the battary, and well to drill it with the tools I've got I had to remove the radiator fans / radiator itself / power-steering pump, and for kicks I went ahead and removed the alternator.

Tap'd it out, helicoiled it with no problem... was going to re-connect the alternator wires to the alternator and I get a tasteful little shock, I look over and see that the battary power cable has made its way back up to the battary... so I remove the cable again, then go about what I'm doing (reinstalled manifold, alternator, radiator, fans, steering-pump) I get into the car, didn't notice this at first, had the radio off ... after filling it up and so forth I take it out for a spin... I have power windows / locks... so I turn the car to get off, and I press the power-button to put the windows up... (key still in ignition, on position - engine off...) nothing. So I figure well that shock must have blown a fuse - I checked ALL of them, and they are all fine. Even the ones in the engine bay. (all three boxes.) So I turn the car on - and go to open my door, instead of some regular buzzer, one "buz" goes off, but it doesn't sound normal, sounds like my cars dying (the buzz sound atleast.) once the car is on I am able to put up the windows (when I say on, I mean engine runnning.) lock the doors, and so forth. My lights and everything work fine, car idles at 600-700 once warmed up, 1000ish to warm up... doesn't bobble...


But ontop of all this odd-ball stuff happening, whenever I hit the brakes while the car is in motion. THE RADIO PAUSES for a second or two - then starts where it left off...

It doesnt shut off or anything just like pauses ...

Either way, I didn't wrie up the radio either so I don't know what this guy did.

Does this sound like a ECU problem?

What should I do first to go about getting it to act normal? (Windows to go up when key in ignintion and its on acce like it should be...)

After a long hard day just to get my exhaust manifold back on, I'm bump'd to find more crap happening. Ontop of that I might have to redo the head gasket. WTF
 
The ECU has nothing to do with anything other than engine operation. Power windows, radio, locks, etc, etc, are just electrical, you could not even have an ECU in the car and they'll work properly.
 
My dash is completely off even when I open the door to get in (door ajar icon will not appear on dash until I insert the key and turn to on postion.) Either way the car seems dead until I get it running (the engine) and I just want to figure out what the problem is - maybe someone already had this problem and can tell me. Its acting like some of the wires are baked, maybe that shock did it. Is there two seperate running systems for the car ? EX. When its off it routes this way, powering the windows, locks, dash, and everything else - and when its running it routes another way powering the windows, locks, and dash?

The thing I don't understand is that when I hit the brakes, my radio pauses, and now everytime I start the car it spits out whatever is in the CD player...
 
The door ajar thing. Possibly a bad ground somewhere? for example that little sensor thingy on the door that you car press, maybe its bad or wiring to it is bad? I had the same problem, also my inside lights only worked when i opened the passanger side. I got used to it, i didnt feel like messing with all the wiring or anything like that. About you radio and brake, i have no idea.
 
Yeah I know how much the door sensors love to jam up so I checked that right away, but the entire dash it empty when the car is off (as if its not getting ANY power.) the door sensor works fine...

I know inside my head I have a burnt out wire somewhere I guess, and don't want to face it.

The buzzer for when my door ajar is not working very well either - anyone know where that is located?
