there is a box thing with a plug or two mounted on the bay next to my fuse box that i believe is part of the cruise control, im not sure if its the reason but now that i started my car up after its been sitting for awhile it wont idle normal, could this have anything to do with it, if you need a pic let me know and ill draw an arrow to it in a picture
 
If you are talking about the assembly that's attached to your passenger-side shock tower, then that is a vacuum pump motor + servo for your cruise control. It shouldn't affect your idle at all, so your idle woes are caused by something else.
