Can running lean cause knocking?

I have a '97 GS-T, with a 50-trim, and every supporting mod except injectors.

After a clutch install, the battery was dead, and erased the AFC settings, the car was driven about 5 miles with the settings zeroed out.

The car is experiencing knock from the engine now. I think it is rod knock, and I can't afford a new engine. The EGT's must have gotten very hot, because my A/C fan melted a little.

My question is, can running your car extremely lean for this short of a time, cause rod knock?
