you could grind it all down, put a little body filler in th little pit holes, sand it with 80 grit paper, than featheredge(you sand around the area until you can see a little of the clearcoat color primer and bare metal) it with 180 than spray some primer, guide coat the primer to make sure it is smooth than sand it with 400 grit wet paper, and than color, clear, wet sanding, and buffing.
 
i had a rust problem also but working on car for the 10 years i have and learnign from my dad was to grind it down then put what they call naval jelly on it. you can get this at any parts store. It seals the rust and prevents it from coming back let that set for 24 hours then body fill the smooth primer wet sand base wet sand clear wetsand then clear one more time. trust me this stuff really works. Alot of people have never heard of it but its great stuff.
