I have an auto 1g dsm that I'm swapping engines and I went to swap out the old rear engine mount with the new one I got specifically for an auto and it's different. Will the new mount still work?

bolt hole on the new one is smaller, and the mount would force the whole engine forward. my though, no.

you need the proper mount to make it fit. you could also get prothanes if you dont mind a little vibration.

Okay the problem I'm having is finding the correct one, is this mount from a manual car?

Rockauto.com, oreilly auto, autozone, dealership, any parts store can get you the right mount if you talk to a competent parts guy. You can also fill the old one with window weld and it will be way better than a new mount.

I work at oriellys and we sell all of the mounts, some are kind of expensive. Id go with poly mounts on the side and go with the hard poly inserts on the front and rear with window weld in between the inserts. That would probably be Your cheapest and most cost effective way.
