Im installing a Fueltech 450 on my 1996 2G Eclipse GST. but i had a lot of problems with the MPI when i tried to connect the fuel pump, basicly i resolved it making a new instalation just for the fuel pump, and with the spark, i had a similar problem, i just made a complete new conexion with other coils, with internal module, im not using the original coils and module.
Now my problem is that my alternator isnt charging, i think that the problems comes for the MPI and PCM, because im not giving them rotation signal from my Camshaft and crankshaft sensors, i give that signals to the Fueltech450.
I think that to solve this problems with the alternator i just need to bypass the MPI and the PCM to make them work correctly, but if they change how they work with different RPMs, i dont know what i can do. if i just can make them work bypassing them, how can i do it ?.I Think that the MFI controlls Spark (Dwell and it makes a correction for the spark point), Fuel Pump, Check Engine light. And the PCM Controlls the Alternator/Generator, AC Switch, AC Compressor, Radiator Fan Relay, Tachometer, AC Clutch Relay. if i just make a new instalation, ill lost all of them, Thats why i think that Bypassing them is the best way, but i dont know if that can be do it.

From what little I read the Fueltech 450 is a replacement ECU so everything gets changed.

The stock ECU controls the alternator output via the signal lines on ECU pins 41 and 33. Read the 2G DSM Tech Manual for a description. I suspect it's just a matter of applying ground or +5v to the right pin to keep the alternator active.
