does anyone know if the ems is able to run an auto? and if so what is needed and where is the cheapest place to find one?

I do not know the answer to your question. Back in Febuary, I was planning on going to an EMS for my car. After some research I had found that there were some issues with the EMS in an auto DSM. I do not remember what they were off hand but I did find this post on the AEM EMS forum:

This is an old post, so things may be different. But you might want to contact AEM and ask if the EMS currently works on an auto DSM.

BMPRacing is an AT DSMTuners member. He is using an EMS. I believe his solution was that he needed to modify the AEM with a few things (don't remember details) and he had to run a separate custom TCU. IMHO, maybe for the trouble it would be to customize an AEM for the AT, it's just easier to go with DSMLink.
