AEM coil problem

AEMPro universal firing thru a MW ignition. Clyd's 2 and 4 will only fire. Changed the wires around and only 1 and 3 will fire. So this elemented the ingnition box. Any recommendations on how to check the coil drivers output from the ecu. Can a raising edge pulse vs a falling edge pulse cause this? Have feelers out to AEM and MW.
 
What EMS do you have exactly (serial number)? This is in a 4G63 engine I assume? Since the firing order is 1-3-4-2, cylinders 1 & 4 should be paried, and 2 & 3 should be paired, so I'm a little confused as to why only 2 & 4 will fire, or 1 & 3. Tell me the exact EMS you have and I can try to help you check your coil and phasing settings.
