95 talon with 97 motor issues

i just purchased a 95 eagle talon with a 97 motor swapped into it with the original eprom ecm. i had to move the spark plug wires around and the fuel injector wiring in order to get it running properly. after doing some research i decided to buy a 99 ecm and evoscan so i can data log and tune my ecm. i moved the injector and plug wires to the stock location so i can run the new ecm and when i try to start it it acts like i have the order wrong and backfires? i also noticed that i have a black top round cam sensor on the passenger side of the head with wires running to the stock cam sensor connector. any information or help appreciated.
 
I have a 95 tsi with a 97 tsi motor...the spark plug wires need to be swapped around If using ecmlink, not sure if that goes for the stock ecu or any other form of management or not. Then in link you have to tell the ecu that your using a non 95/96 cam angle sensor. I know without doing that my car would backfire and not want to stay running.

i read through that page listed above and my car runs with the swapped injector and plug wire routing but when i take the 95 stock ecu out of my car and put a 99 stock ecu in it, it wont run with the standard or swapped injector and plug wire routing. evoscan doesn't have any check boxes to invert cam angle sensor and i bought a newer ecu because they have a faster baud rate and are flash-able without adding a eprom chip i just need to add a pin to one of the ecu connectors for flashing and use my data logs with ecuflash to adjust. ill try to just swap the plug wires but when i bought the car the injectors were in the stock areas and the plugs were put in an order to make the car just kinda run and i had to swap both to the swapped routing diagram to run the stock 95 ecu with the inverted cam angle sensor
 
With the non 95 ecu you would run your plug wires and injectors like normal. The 95 ecu is the one that needs to have the swapped plug wires but the injectors being switched I don't understand. Just out of curiosity you said that you just bought this car...check to make sure that the crank position sensor is intact.
