I was wondering if a differential from a 3 bolt rear end work with a 4 bolt? I would think they do since the axel's shafts slide in and not bolt in.

You have to actually worry about gear ratios, etc. They are probably different. I know manual/autos have different gear ratios in the rear-end.
So would a 5 speed differential from a 3 bolt work with a 4 bolt?

Yes, but you need all the parts for the swap too.

So the gear ratios are different with the 3 bolt? Also, would it be possible to use 3 bolt axle cups, 3 bolt axles, and a 3 bolt differential with a 4 bolt driveshaft, and transfer case? Or does everything need to be changed?

As long as your swap is Manual to Manual or Auto to Auto you won't have gear ratio problems, just take the swap link, and apply it, but do it as a 4bolt to 3bolt swap (which is what I gather you doing right?).
Ok thanks for the help. I'll keep all this in mind.
