I just put a new engine in my car. I got it to run, but the idle is terrible. I noticed some oil on the ground and when I went to investigate I discovered something sticking out of my timing belt cover.

I can see that you have an axle missing. The splined shaft in the pic is the intermediate shaft.
I can see some wetness on the bolt closest to the balancer. I would suggest taking off the timing covers to double check timing. If you find liquid there, Attach balancer and belt (without timing covers) and run the engine. You need to make sure that mechanical timing is good before idle tuning.
 
Yes the timing covers need to come off. I'm pretty sure the bolt sticking out of my timing cover is for the oil pump. I'm pretty confused right now.
 
The bolt that is coming out of the cover right next to the crank pulley is leaking oil. Its not a timing cover bolt. It's either the oil pump gear or a balance shaft.

The oil pump sprocket is held on with a nut. Take off the timing cover to find where oil is leaking.

Looks like the nut came off the oil pump sprocket and ate it's way thru the front cover. Hopefully the oil leak is because of the seal that goes on the shaft. Yank the front cover off and repair. Use red locktite on the shaft when you reinstall it. Don't think it's the balance shaft but could be wrong. Balance shaft is behind the castle nut.
