I am in the process of changing the filter and fluid and this thing was on one of the magnets. Is it a part of the valve body? Does it have something to do with the crappy shifting in my car? I was told by the previous owner that he put in an IPT valve body w/ shift kit and also the alto end clutch, if that helps at all.

check ball...it lets fluid go one way only and keeps fluid pressure in the valve body and yes it can effect shifting.

How big is it? Looks like the plug that you install into your manual valve when you install the IPT shift kit.
I installed an IPT shift kit in mine a couple of months ago but it's a pain to hammer that little thing down into it. I actually broke my manual valve and ordered the improved one from IPT that didn't need that. I'll bet it wasn't installed correctly and it came out.

I checked around and I think it is the piece that goes into the manual valve. I understand that it is not necessary, but I wonder why it came out. Is there anything that holds it in that may be loose?

When you're installing the shift kit you actually have to hammer that little sucker about half- way down into the manual valve - while being careful not to break it in the process.
There is really nothing to hold it in but if you do it right it shouldn't come out. Whoever installed it probably didn't hammer it in far enough.
