I opened up my hatch and removed my carpet cover to reveal that my sparetire cardboard is soaked and molded, but heres the kicker. I had a puddle about 3 in deep of water where the spare tire goes, i poked out the drain plug to removed the water but i'm wondering how to prevent this from further happening? I'm at a loss. thanks for the help.
 
Water is probably coming in from the hatch. There are two drains in the body on either side in the channel where the hatch goes. Those maybe plugged and need the money be blown out with air. Or and this sounds more like it because of the amount of water. On those drains there is a plastic hose, that at times breaks and or cracks or comes off, leaking water into that area. The hoses are on both sides and can be seen when you remove the plastic panels.
 
Both of the drain hoses were clogged as well as the ports, took off the side plastic panels like you suggested and blew the lines out. Hopefully i won't be seeing a pond in my hatch anytime soon. Thanks!
 
I had the same problem. The rear wiperotor had stopped working and corroded out so bad that water would pool up on the wiper spindle and leak into the trunk. Maybe the grommet for yours is wore out or even bad window seal
 
^^^^this. I had this problem and after getting a new glass seal and using silicone on the wing I was still getting water in the trunk. It would pool underneath the hatch interior plastic and when I would open the hatch it would drip down to the back seats. I had noticed that the wiper motor was corroded but dumb me didn't put two and two together. I since have replaced the wiper motor and new wiper grommet and I doesnt leak anymore. Plus I had put silicone on the old one and that had stopped the leak so I'd check that.
 
^^^^exactly my issue with my first dsm. I just removed the rear wiper assy and covered the hole an removed the wing
