If I shift into the third gear above 3,500RPM, I can hear a crunch, but if I take it easy and shift real low, it doesn't make that noise. It also makes the same noise when I try to downshift into second (but I am not going fast at all)

Is this the synchros? I bought my DSM 3 days ago and I am curious if I should ship it to Shep before something more serious wears/breaks inside the transmission.

It's your synchros... practically every DSM trans will experience that, in time.

try bleeding the clutch fluid first, try redline tranny oils, those are some cheap ways of fixing tranny problems instead of spending big dollars...if they don't work, then look for reputable tranny shops, see vfaq.com for details,
