will a sub box for two 12s fit directly behind the seats in the trunk or will the pillars for the strut bar interfere
 
You can get a box to fit in between that area, the question for you will be will that box be built to the correct specs for the speakers that you are putting in there. Every speaker demands a different amount of air space in order to function at its potential, some speakers are better in a ported box, some in a sealed box, and some in a bandpass box. What type of speakers are you using in this application? You dont want to have a box made that wont work all that well with the speakers you had in mind.
 
i ahve two 12in infinity reference series subs n there suppsed to go in a sealed box? think i could find some thing that would fit?
 
If you are sure they are supposed to go into a sealed box then you need to find out the air space that those speakers require in order to reach their potential sound output. They make programs for this and also a lot of the speakers come with all of the needed specs on figuring this out. If you find out the volume that is needed for the speakers then you can just take the box and build it tall enough to reach those specs without being to wide to fit in the back portion of the "trunk".
 
my friend has a 98 eclipse, with a rear strut. He has 2 12in Alpines in a custom box, they fit.
