strange misfire... cant figure it out

hey guys let me start with a little background. car is a 1995 model with the cam sensor behind the intake gear. I am also running a 1999 Black box ecu. last month i had a coil fail which melted the power transistor which melted the ecu. so i replaced one of the coil packs, put in a used transisitor and got another 99 ecu. Ever since i put the car together when you first start it it always feels very boggy for about 3 minutes when its out of boost but once it builds boost it pulls fine. it never had a misfire until about 3 days ago. i was driving down the highway and it started misfiring hard like it was down a cylinder. i just kept on driving and it cleared up and came back one time but cleared up on its own. it hasnt done that again since but now it misfires pretty bad and backfires out of boost. when its in boost it pulls like hell and runs perfectly but out of boost it runs like ass. only boost leak it has are the TB shaft seals but they dont seep till 15+ psi and they dont leak enough to cause this issue. im running a 3in gm maf with an maft but its always been on the same settings so i dont see it being the issue. maybe its the cam or crank sensors? ive got brand new ngk bpr7's gapped at .25 cant figure it out and getting slightly frustrated dont want to just throw parts at it. let me know what you all think. thanks.
