I put the exhaust valve guides in the intake and vice versa. What are my options? Can I just leave them in as is? Can I knock them out and switch them without any negative side effects? Any help would be great. Any flaming would not be so great.

yea you need to take them out asap, if your planning on using the same ones make sure you dont hit them straight out.

Are they stock replacement (iron) or bronze guides ? And how did you remove install them? You might be able to leave them in place as both the intake and exhaust have the same ID (inside diameter) but the total height difference is 0.200" between two. Check the installed height of the valve guides to verify they are the same. I would be worried about trying to remove then reinstall the same valve guides as it is very easy to crack the guides or mushroom the end of them . (especially if you don't have the correct arbor for installing them). The risk of damage also go's up if you're using a hammer or air hammer to remove or install them. You'll get much better results using a shop press. Remeber to drive the guide out from the combustion chamber towards the spring seat as the the guide is tappered and trying to force it out the other way can damage the cylinder head.
Also, I've run across some aftermarket valve guides that required finish honing to final size, so this is something that needs to checked prior to reassembly.

They are aftermarket bronze guides from Ferrea. I knocked them in with a hammer and guided driver. I know how to remove them and install them, I just want to make sure the guides aren't completely useless after being knocked in. So basically I should just check for cracks and mushrooming and if they look good go ahead and put them back in the right way? Should I sand them with 800 grit sandpaper and hone the guide bores again to be sure?

If they look good, then you can reinstall them, but to hone them you'll need a quality valve guide honing stone from a company like Sunnen, and a valve guide gauge to accuratly measure the ID of the guide after they are pressed in and after honing. If you don't have access to the tools nessisary for this, then you can ask a local machine shop to check them for you. Also, you are going to need to do a valve job on this head after replacing the valve guides as they may not be exactly center in the head. To test this, use a sharpie marker and draw a line on the valve face all the way around covering the area where the valve face contacts the valve seat. Place the valve in the head and use a valve lapping tool the spin it like you are lapping the valves. Remove the valve and see if the marker line has transfered evenly to the valve seat. If not, then the seats need to be reground.
