Ok here is what's happening, I will be cruising at around 40 KPH, or 25mph, in second gear and my car starts pulsing and jerking until I let off the gas. The problem also goes away if I shift into 3rd, but I really don't need to shift yet because I'm going too slow. Any ideas what going wrong or what I'm doing wrong.

Likely an intermediate shaft tapered roller bearing failing in conjunction with gear damage. You should likely rebuild your transmission.
