loud knocking, rebuilt think it was off timing

I had this problem and people said bearings but after i rebuilt my engine i noticed my pistons have 4 intake relief dents. Could my timing have been off causing the loud ticking?

the 4g63 pistons have 2 reliefs for the intake valves, and 2 for the exhaust valves.

if the pistons were installed backwards, the intake valves my hit the brow of the exhaust reliefs.

Did you have the crank ground or polished at a machine shop?
 
No just cleaned it up with emery cloth. I rebuilt the engine with a good clean up, new bearings,new piston rings and gaskets. I haven't dropped it in yet but maybe i'm being crazy. My valves look good anyhow. Some metal flakes were in the pan though.
 
did you find the sorce of the flake? rod bearing? Balance shaft bearing?
 
I had a ticking sound at times and thought it was the valve lash adjusters. The car wasn't missing which was strange but ran bad. I did a compression test and had 2 bent valves on #1 cylinder and the piston was hitting the valves and slightly closing them. Check vacuum it should be 19-20in lbs if the needle wavers heavily you have a valve issue if not enough it is another mechanical issue.
