I am having this same problem after I rebuilt my motor with 8.8 pistons. So I am in the same boat as you.
 
HA HA 4Uh8ERS You cheeky monkey...You were right!!!! I had a leak in between my head and my intake. IT WAS ON MY HEAD!!!!!!!!!! my head's intake side got ground down or something.....cause it's not flush.....SO...I am putting together my other head (that IS flush) this week end and I'll let you know if it stops the wub wub!
 
This may sound weird, but its a 100% true story. When I first rebuilt my engine, when i fired it up it sounded like I changed to a higher lift cam, something with more overlap. It would just lope at idle. wub wub wub wub. I knew a long rod bottom end wouldnt effect the idle so I started trying everything to fix it. I ended up changing my ASD relays cause I had an extra set from an automatic car laying around, I just didnt use the transmission plug of course. It immediatly smoothed out my idle and I never had a problem since . Still running that ASD relay set from the automatic car as a matter of fact. Every once in awhile you get on of those weird ghost problems. I havent heard of a person having my same problem since.

So I've been looking and I don't have any ASD relays...at least they're not where they're supposed to be. The little tabs for them to snap onto is there but the relays are not... I'm gonna take a couple of close pics of my engine bay so you can see what I mean. Is it possible that this may be my problem? But then again, would my car even be running if I didn't?
 
Look down below - they may be dangling or tucked into some other place.

Without those relays, the vehicle would'nt run, at least without some shady re-wiring
 
Yeah I looked for them a little bit harder and found them wedged under my windshield washer resivoir. They are gunked with crud. So would that be the culprit? I didn't replace them when I dropped the new engine in, so they are new relays to the engine. The ECU is new to the engine as well. The one that came in the shell that I used was different from the one I pulled the engine from.

You already found your problem. Fix that Vacuum leak and your done buddy.
 
I've found the leak need a new gasket cause the one I had was what was fried. I checked the head and the manifold with a straight edge and was well within clearances. so I'm gonna put a new one on. oh yeah I found a super tiny leak on the TB where the throttle cable assembly is attached to the TB itself. there was a tiny bit of smoke coming through the spring. is that anything to be concerned about?
 
So an update for all you wondering. The problem has been fixed. It was a nasty leak in my EGR system. Seemed like every gasket had a leak in it. Good thing I haven't put my turbo kit on. Would have had a horrible boost leak. So Now I'm running with a solid 18psi vacuum. Thanks to all who helped me figure out what this annoyance was.
