Ok so I noticed that my bolts that go from the exhaust manifold to turbo had backed out. So I re-tightened them and found out that one would not stay in. So I order new gaskets and bolts and a new manifold. So when I put on the new manifold and was bolting it to the turbo I found out that one of the threads is bad inside the exhuast housing of the turbo.

Solutions:

1. Take it all out and have the threads re-drilled.

2. Use a bolt/stud of smaller diameter than the threads and nut off the other side and torque it all down.

My question is....will #2 work just as good as if there was a bolt there or should I just do #1?

I would highly suggest #1 to ensure it is sealed correctly. I am a firm beleiver in doing it right the first time, instead of having to fix something that is rigged later on. It may be more expensive, but much harder to fix if it ends up doing more damage than just the bad threads by taking a shortcut. Just my .02 :)
