I am getting ready to start my build, and I'm not sure if your suppose to plastigauge your rods. I plastigauged my main bearings and they came out at .003" just perfect. If I do plastigauge the rods, should they be the same as the mains?

Yes it should be about the same as the mains. That clearance is filled with oil when the engine is running, if its too tight there will clearly not be enough oil.
