I did quite a few searches comprised of every variant of: click, second gear, sound, shifting, shift.

I found a lot of people having problems with grinding gears and broken synchros etc.

My problem seems to be slightly different so I wanted to post a question to see what everyone thinks. My gears shift cleanly, and I dont get any grind at all. But when I shift into second gear I get a audiable click, no push back on the shifter, no problems getting it in gear or anything just a click.
The click sounds like a rod being pushed into place.(not an engine rod, just if I had a metal bar and was pushing it into a metal slot, hard to explain but I hope that makes sense)
I have a 98 GSX with about 100k on it, I do need to change the transmission fluid and I plan on using Synchomesh that everyone says to use to alleviate problems.
I was just curious if I should be worried by the sound, if anyone else has had the problem and any possible idea what it might be.
If I had problems getting into or out of the gear and or grinding I would think it is a synchro issue but I dont so im stumped.

It really depends. Can you pinpoint the sound at all? Is it coming from under the shift boot? or does it sound like it's coming from the tranny? Could be anything from your linkage to something in the tranny. For starters, I would take off the shifter boot and check your linkages and make sure nothing is loose down there.
 
I got a couple people to listen to it as well and it sounds like its comming from under the shifter if that makes sense.
I'll check the linkage first to see if thats it. off to vfaqs it looks like.
