Car died...ECU?

Alright guys im needin some help. Swapped engine and tranny in my car and put on all my bolt ons did a battery relocate to the trunk. Got it driving taking it back home from my cousins (700 miles away) got 90 miles into the trip and all the sudden the check engine light came on and shit in the dash started clicking and going crazy so i pulled over, hooked up to dsmlink and it had a code for the transmission, and mdp sensor. Then i cleared it and it said connection lost and wouldnt connect again. engine still cranked fine, and i had fuel pressure. had it towed back to my cousins and its been sitting there since. Chekced all my fuses and swapped my ecu relay with his no luck. pulled the ecu and tore it apar. No visible damage. Any ideas? please help just dropped 7k+ worth of parts in it and it is killing me to not be able to drive it and its 700 miles away. Thanks
 
Charge the battery and verify voltage; would be one thing to do.

Give us more information would be another. Particularly, what the car is doing when you try to start it.

Perhaps a video, those are easy enough to do now days. Make one of those and load it up to Photo Bucket and link the video here.
