Can someone tell me what might be wrong?

Ok here is the deal. The car drives great but every once in awhile while I'm driving the feels like it's on 3 cylinders. I can tell that it is only running on 3 by the sound it makes, well if I turn off the car for a second and then turn it back on it will run back on all 4's for alittle bit and then it will go back to running 3 cylinders. When I reset my ECU by pulling the fuse, then it will run good for acouple of days and then the same thing happens again. I have replaced the plugs, wires already and that didn't make a difference. I'm at a total lost on what it could be. Could it be a Coil Pack, Power Transister, or ECU issue? I have a spare coil pack and transister that I am going to swap out but wanted to check if I am missing anything else that I should check.

Could be. It could also be many of other things, such as Vacuum leaks, timing is out, uneven or low compression, clogged fuel filter, faulty emmisions system. There are a few things to try

The motor has high compression, just swapped in a new 6-bolt motor. I have checked the timing and everything is fine there. No boost leaks, fuel filter if fairly new. Not sure about my emission system. Is it a possibility that it might be my MAS? I'm getting a MAFT in acouple of weeks and see if it still happens.
