can an unstepped flywheel cause this?

Ok the first response to many of your answers is yes, i searched, and didnt come up with my answer, and yes, i read RRE's flywheel stepping writeup. I didnt step my stock flywheel when i installed my ACT 2100, i didnt know anything about it, until ive been having shifting problems. I have installed a new slave cylinder, ACT2100 clutch including the TOB, new symborski shift kit, new underhood metal shifter bushings, adjusted my shifter cables, adjusted my clutch pedal, rebuilt trans by Devo tuning with about 3K or so on it now, everything, and it still shifts notchy into every gear, exept 5th. My question is, can an unstepped flywheel cause this notchy shifting? Also, my car shifts like butter when its cold, just as a helper, thanks for any help, this has been unsolvable for me for 8 months now.

You may have the M/C input rod adjusted out enough that the pedal is dead headed against the pedal stop. Try adjusting it the opposite way and checking for play.
 
by opposite way, you mean making the clutch grab/release closer to the floor or screwing the M/C rod away from the firewall? My clutch used to grab at the floor, but i didnt check it before i adjusted it, ill check that again tomorrow, any other info or input will be much appreciated.

Yes. You might have it biased the other direction enough that it's loading the pedal and you won't be able to tell if there is any slop.
 
ok, rebled my clutch master cylinder, and crap kept coming out, even 2 hours into it, so i looked in the resivoir, and there was lots of chunks of crap floating in there, flushed that out, rebled, and now id say about 50% of my rough shifting is gone, and the clutch feels alot stiffer, but now when i push in the clutch pedal, i can hear like a scraping noise, like a hydraulic piston scraping
 
You probably have crap somewhere in your clutch system. I would replace the entire system just to be sure.
 
UPDATE:

I dont know how to bleed both, and get this, i was driving to my girls house, and the clutch pedal pressure dropped again, back to the way it was before, and it started shifting notchy again, i have a new slave cylinder i installed that a couple months ago, and thats what i bled, i bled from the nipple on the slave cylinder, i dont know how to bleed the master, i have a new master i will be replacing that monday, and i will be hopefully getting a new ss clutch line very soon. So, as to the condition going right back to what it was......bad master cylinder? Im thinking theres too much gunk and crap built up inside of it, i just hope i didnt ruin my new slave cylinder.
 
ok, replaced my master cylinder, still a little notchyness in 1, 2, 4 and reverse, occasionally though, not near as bad as it was, the clutch grabs too high, so im going to center the grab after work today, and see how it feels, and im going to take off the nipple on the slave cylinder and sort of flush out the system, theres tiny chunks of crap in there that i think is getting stuck behind that nipple, ill do that this weekend, or when i get my ss clutch line so i dont have to do it 2 times
