No they should not be alligned in the head the same. That would make the exhaust and intake valves open at the same time. Just put the valve cover back on. If the gears and crank gear are lined up than they are in time. This would in no way cause the ignition to not fire.

With the cam gear time marks lined up, and the crank in phase, are the cam gear alignment dowels at the 12 o'clock position?

yep they sure are dowel pins 12 o'clock timing marks pointing at each other tho intake cam has two marks one is at 3 o'clock when aligned with exhaust cam 9 o'clock the other mark on the intake cam is at 9 o'clock not to sure what that mark is all about but i don't think it is anything because the mark at 3 o'clock has a little white still on it maybe from a paint pen same as the 9'oclock mark on exhaust cam... but yes crank shaft timing plate notch lined up with t mark on block, oil pump dot lined up to block mark balance shaft pulley arrow line up to notch on block and all lined up at tdc after rotating by hand 6 times timing plate looks fine, cps is brand new still have no clue to why i am not getting fire... everything worked fine before i cracked the cps and replaced it... i know if i leave the car in the ON position and unplug and plug the cps back in relays click so i figure the new cps is in working condition but no noise is made when i take the cam sensor off and plug it back in not to sure if it suppose to tho dumb way to check for working order i know but i am not good with electrical also when i plug in the cps while car is on and cylinder 1 plug is removed and laying on the tappit cover it sparks when i plug the sensor in.. so i am pretty sure coil is good "it worked before no fire issue" so i sit here ... all marks are aligned new cps hooked up properly no damage to timing plate on crank cas worked before no fire, still can turn the key over for hrs, no spark, gas is getting to fuel rail, not sure if injectors are opening up ### when i pull a plug after trying to start they don't seem wet.. i am at a loss tomorrow my friend is putting his snapon computer on it to hopefully narrow it down and i guess ill go from there.... thanks for all yalls help
