well when i did my auto to Manuel swap on my 420a i took off my trans pan to clean it due to me shipping it to a friend. and i also found some magnets in mine. i just assumed that the manufacturer had put them in there for the initial brake in for metel shaveings
 
Yeah i think the magnets are in there in case any metal got in there. It would just stick to the magnets so it doesn't ruin anything.
 
Those magnets are supposed to be in their, When your transmission is shifting, it is mating the friction and steel plates which creates little metal particals, those 3 magnets collect those particals so they don't keep circulating through the pump and transmission. As for your problem, figure out why 1 is destroyed and then go to the store and find another one and put it in, so you have 3 total in the pan
