I recently got my amplifier and all wires hooked up.

To the point, I have the amp in the trunk and grounded on a bolt in the trunk, but whenever I touch the well where the positive wire is with something metal, it sparks.

What could be causing this? And could it be a bad ground?

Need a more clear description of what you're doing thats causing it to spark, if you touch metal to the power feed on the amp and simultaneously touch the body it will short the power to ground and spark, which is normal, only way you should have any sparking is if the power side is being shorted to something.
 
Always connect your positive wire to the battery last (even though i usually dont) when I was installing my amp for the first time I saw sparks, and it turned out I blew a fuse.
 
I had this problem when I had something metal in my trunk and everytime it came in contact with the chasis(which is what my amp is grounded to the piece of metal would spark or the amp would. I simply just placed a rubber carpet in the trunk to cover the trunk and fixed my problem.
 
dont just check ground make sure all wires are connected good and the fuses are the right size and make sure no wiring has been hooked up backwards not calling you dumb its just really easy to make small mistakes
 
I retraced my wiring completely, started from scratch (disconnecting all cables, etc.).

Re-tightened (very tight) the ground cable to a bolt in the trunk. Note: 2.5' ground cable is not easy to work with.

Made sure no wiring was exposed and now I'm making sure not to touch the positive terminal screw on the amp (which is metal) with any other peace of metal.

Everything is functioning correct and excellent.
