95 Gsx Problems!!! Please Help

I've searched and don't know what the problem is can someone please help me. OK the car is a 95 GSX with a 6 Bolt conversion. I bought the car like this and it was modified already. The problem is I will start the car up fine and drive it and after 5 mins of driving the car goes crazy like it's on 3 cyclinders. It will stay like this until i turn off the car and turn it back on, then 5 mins later it will do the same thing again. Someone told me i have to reprogram the ECU??? It came with a cord that hooks into a laptop i have no idea what it's for but it's running from under the dash to the side of my center console. I need to drive this car to work everyday so can someone help me fix it.

That cable is probably for a logger or laptop with software installed.
Do you have a CEL?

could be some thing stupid, like a plug wire, plug, check those first before getting technical.
