According to CAPS AWD 5spd racks are compatible with chassis, D21A (1.8L), D22A (FWD), and D27A (AWD). FOR AT cars there is a different part number and it is compatible with D22A and D27A.-

Correct. Manual vs Auto is 2g specific. The 2g auto starter's bendix gear stays inside housing and the 2g manual starter's bendix gear stay outside housing like the 1g starters.

I meant it's extremely unlikely to damage the engine itself.Being the car is still running on the MAF, have you done a boost leak test? The stock MAF is very susceptible to air leakage issues which will cause sputtering/stalling etc.-
It's possible, they do use a different flex plate between 1g and 2g.
