Wiring harness ground question

I'm in the process of relocating my fuse box and essentially rewiring the whole engine bay. The fuse box will be in the interior near the glove box. I'm going to run the fuse box harness in 2 sections - one will go through the driver fender and one will go through the passenger fender, and there will no longer be wires running underneath the radiator.

My question is about grounding these components. In stock form, all the grounding wires from the connectors are tied together, and also the chassis ground wires from the ecu wiring harness are tied to the ground wires from the fuse box harness. The fuse box harness has 2 grounding points - one near the p/s reservoir and one underneath the passenger fender. The way I will be running the wires I can easily ground the connectors on the passenger side to the stock passenger side grounding point, and ground the connectors on the driver side to the stock driver side grounding point. Question: Should I connect these two grounding points or not? Also, should I still keep these ground wires connected to the ground wires from the ecu harness? What issues will be caused by connecting them or not connecting them? The wiring will be easier for me if I don't have to tie all these grounds together, but I want to do this the right way.

Question 2: Why does the factory use a grounding "box" underneath the passenger fender instead of just using a lug? Is there any importance to the "box" that it should be reused?
