Can someone tell me what connector is missing here? It's for the windows/lock controller. My windows don't work so i am assuming this is the issue.

I don't have a door panel off otherwise I'd give you a photo but yes you need that connector for your windows and locks to work as they use power/ground from both plugs to create the combination of movements and locks according to my FSM.

I do have a panel removed from a Spyder but it has a lot more wires going to the connector and I'm not sure if it's the same plug in a non spyder just with less connections. I'll look in the manual more later.

Yeah, there were the only 2 wires I could see going to the controller.
