Weird Sound???

Not too long ago i blew my engine and had it replaced only to find out that a weird sound would come out of it every time i started up my car cold. I really dont know where its coming from but when i step on the clutch it goes away and comes back when i release it. The sound does later fade when the car has been warmed up for a bit but i'm just wondering what could be the cause of this and what could i do?
 
I'm thinking it could be an input shaft bearing or the Throwout Bearing. It's kind of hard to say but there's nothing you can do w/o taking the trans off the car.
 
Noises like that are very hard to pinpoint without hearing them firsthand. Here's a list of things to check...

-throwout bearing (will usually ride on the pressure plate constantly and wear out fast if there is air in the hydraulic clutch system or if the pedal isnt adjusted right)
-clutch disc is too loose on the input shaft splines (solid hub racing clutches will rattle even if there isnt excessive play, I found that out on my own car)
-look for excessive metal in the transmission oil (sign of worn input shaft inner/outer bearings, or gear needle bearings)
-damaged clutch disc springs or friction area
-damaged clutch pressure plate
-loose transmission to engine mounting bolts
-misaligned engine and transmission (check to see if the metal sleeves that align them perfectly fell out during assembly or if there is any dirt or other object between the engine and tranny causing slight misalignment)

If one of those isnt the problem I don't know what it could be. I'd fix it before you drive it anywhere though, cause I've seen a defective clutch disc that was barely making noise fly apart and put a hole in the passenger seat big enough to seriously hurt someone if they were sitting there.

Thanks for the information, I'm gonna bring it up to my mechanic about these possibilities to make sure he gets to check them out. And about that clutch disk, very scary! Thanks for the heads up since my girlfriend drives with me all the time.
