So I just installed the full prothane total kit, and tokico advanced handling spring/strut combo (illuminas and awd springs). Now I've heard not to tighten everything down with the car in the air, it will cause binding. Now can I put jack stands under the control arms and lower the car to tighten everything up or is there a better way?

I tightened mine down in the air and had no problems. I highly doubt they would design it so you would need to lower the car with something supporting the ball joints before you tighten them down, it seems unsafe.
 
I've never heard of that. Just tighten it in the air. If you felt it was necessary you could even drive it around your neighborhood a bit and recheck. Or use Loctite on the threads and then torque them.
 
With stock bushing you have to tight them up with the suspension at ride height or they will bind. The center tubes are bonded to the rubber and the out sleeve. While the busings will pivot around the bolt when loose, once you torque the bolt it's the rubber that twist/deforms to allow the arms to move.

However with the prothane or ES kit this is not the case. The center tube is separate from the poly. It can actually rotate. Much better design. Use plenty of the supplied lube.
 
Just tighten everything down. The only thing might be an upper strut bar that I can think of that might be better if the car was on the ground.
