Would it mess up the shift cables if someone shifted your car when they were disconnected from the transmission? This happened some time ago when I was doing a clutch job, and I've been having problems getting the car to disengage since I put the clutch in. Just curious if this could be part of my problem. Thanks.
 
It won't make any difference - the cables move the same connected or disconnected. What kind of clutch did you put in?

Have you verified the clutch engages 100%? Can you shift gears easily with the car turned off? I'd adjust my clutch pedal, bleed my lines, and verify properly slave cylinder operation before going any further.
 
I can shift when the car is off, I've adjusted the pedal, bled the lines, and replaced both the slave and master cylinder as well.
