I have 680cc inj. w/ an eprom correction chip for stock size injectors. Also MAFT v2.0. If my settings are based for stock inj. on the MAFT would the 680s flow like stock but have a much decreased injector duty cycles?

I am not sure what you are trying to ask. 680's will never flow like stock, because they are not.

If you have a chip with injector compensation, then the ECU is expecting to see a stock MAF signal. This means that you want to start out with the MAFT set to zero on the base.
 
I agree with kpt.
The chip already takes care of the correction for the larger injectors. So you should "start" tuning with the settings for the stock 450's(on the maft chart). I say start because most people have to adjust the settings from where the maft chart puts them at. Use it as a point of reference to begin.
I actually have an safc too. I zeroed out my maft just put it on the 450 settings and tuned with the safc. I am familiar with that. I realize you can tune with both and i will eventually sell the safc and get a dsmlink.<---for all the flaming i was about to recieve. I have a dsmchip for PTE680's, blow-thru maft, and a Ported fpBig28 with all mods. I have my safc set with -17 at 3k and the rest on up at about -24ish. I am running about 19psi. Every car is different but maybe that will help in someway.
