Alright, so to start my story, I have a 95 GSX with a 6 bolt swap, i pulled the motor to freshen it up and do routine maintenance/mods. after re-installing the motor and hooking it all up i had no spark or fuel, found out the wires from the 90 style CAS were ripped out and all the wires were contacting(I'm not sure if that could have shorted anything) i fixed the wires and the car would run but horribly, idles like it has 280 cams, falls on its face and goes lean if you try to drive it, wont make any boost, revs slow and stutters/hesitates, decided to switch to a 92 CAS to try that, same thing, the CAS and crank sensor signals to ecu are good, getting spark at all 4 cylinders, fuel to all 4, only a small boost leak at the BOV that existed before, 175-180 psi compression on all 4 cylinders, ecu temp sensor is good(i have dsmlink V3 that i installed as another attempt to try and fix this and can tell its reading correctly) mechanical timing is correct, alternator is brand new and i get 13.5 volts at idle(it crapped on me the day i was gonna pull the motor*DSM curse*). i finally checked voltage at pin 12 and 25 which is power supply to the ecu, i got 6 volts, shouldn't it be 12? i'm going to test power to the MFI relay and see if i'm getting 12 volts to it. Any advice or ideas from the wiring gurus?
 
BC (before computers) in cars, it was so much easier to diagnose and fix them. The only thing electrical on those engines then were the spark plugs, plug wires and the distributor(with points) and one coil. We spent more time driving our cars than trying to figure out why it was not running correctly.

You do have a factory repair manual I suspect.. as you were able to fix the wires that were ripped out? Is it possible that it is mis-wired, maybe?
 
I know you said your your timing was correct but it sounds like it could be a timing problem to me. I got really good at changing timing belts but at first it was tricky to get them perfect the first time. I remember the car running as you described when it wasn't right. IDK about the ECU voltage but it seems to me that it would either work or it wouldn't.
