I Just Bought A Used KN FIPK and Injen Intake Pipe. I ordered a new filter, but when I got It, It was about 2inches to long. The filter I Ordered was part number RF-1019. If anyone could tell me the replacement part number for the shorter filter it would be greatly appreciated.

K&Ns website has a pretty good page that lists the size airfilters and mounting lips. I would just install your intake pipe and MAS then measure the area you have left then find one that fits your situation best. I used a dejon tool 3" intake with 2Gmas/ 4" adapter plate and greddy IC pipes with stock SMIC and the filter assy for the focus FIPK fit VERY well, everyone who seen it was amazed how well it fit in there. It just takes some time researching and measuring everything out. You car with its particular set up can vary greatly from mine since we used different intake pipes. Ialso have seen people trim a bit off of the intake pipes to get them to fit. might not be the best bet with a 2" difference like you have however. a piece of cardboard cut to the size of the fiter off of K&Ns site works for a good template.

Sorry I cant just spit out a part number for you however, but my method works very well.
