1G Help needed with CEL Codes

Just picked my car up from the garage... was getting the head gasket fixed. Me and the mechanic test drove it and it ran fine. I drove it home nearly 20 miles and still... it ran fine. Couple hours later I jump in to take the car to work and in maybe 1/2 a mile the CEL kicks on and car starts running real rough like stumbling and decreased power. I jump off the first exit I can and pull the codes... 12, 13, 25, and 44. At this point I'm just too exhausted to even think straight so if anyone could give me a few pointers on where to begin figuring this out I'd greatly appreciate it. All plugs are on their respective sensors and tight as well as vacuum lines and such.

12. Air Flow Sensor

13. Intake Air Temperature Sensor

14. Throttle Position Sensor

15. Motor Position Sensor

21. Engine Coolant Temperature Sensor

22. Crank Angle Sensor

23. No 1 Top dead center sensor

24. Vehicle Speed Sensor (Reed Switch)

25. Barometric Pressure Sensor

31. Detonation Sensor

36. Ignition Timing Adjustment Signal

41. Fuel Injector

42. Fuel Pump

43. EGR (California) ((This is also a common code when the ecu capacitors have to be replaced.))

44. Ignition Coil ((This is also a common code when the ecu capacitors have to be replaced.))


With that being said was the running fine before the shop these all sound like codes that would be related to parts being removed in the head removal process, Im not quite sure, I would do a boost leak test, make sure you're timing is correct, check the plugs and wires to see if they're hooked up right, and call the mechanic and tell him he should fix it hopefully someone else will chime in
 
I know what the codes are but we (me and the mechanic) got the car home. Turns out the wires on the power transistor are loose. I'm still confused as to why that would have any affect on the intake system causing 3 of the 4 codes.
