Ok I have done alot of research on this forum and theres alot of good stuff on here and I'm trying to put together a document on how to install a turbo kit for the 420a eclipse, from start to finish. In some setups I have seen that the Fuel Management Unit is installed near the gas tank where as others have installed it in the engine bay. My question is which setup is better for a 99 rs? and how difficult are they one from another?

with a 99rs you have the newer fuel system so your only option is to mount the fmu by the fuel tank.
I have never installed a fmu and a fuel pump and it took me about 2 hours to do both, thats including going to the store and buying fuel line. Buy about 3 feet to be safe and you are going to need about 10 feet of vacum line.

Mount it by the fuel tank like Ivan said. Pump and FMU are one of the easiest parts of the install, just make sure you know which side goes back to the tank and which side comes from the stock fpr. Check gsgoinfast's write-up for this info.

I have not installed mine yet but from what I have diverged from the forums I have read, if your OEM pump is by the tank (under the passenger side back seat) than your FMU and pump will both be installed there, besides it is easier to run a wire from that close to your gauge. That is just what I have gotten as of late.

 Do you mean oem FPR? All pumps are located in the same position. What gauge are you talking about..?

I have a 99 rs also and i redid my whole fuel line so i would get better response out of my fmu. I moved the fpr up by the fuel rale and mounted the fmu by the brake and cluch fluid resavoir. Then i ran the fuel return line back to the tank. It works quicker but i have one question when you kick it from 5th to 3rd or 2nd does it take a second or two for the fmu to kick in.

FMU should be instant, however it runs on vacume pressure, so I guess you'd think if your running a long vac line that the response could be slower. But maybe just check the vac lines on the fmu to make sure they are secure.

More importantly when you re did the fuel system you made sure to use a smaller size fuel line going back to the tank. For example in my system I used (8-an feeding fuel, and 6-an for returning fuel) I know over kill, a good setup might be 6-an feed and 4-an return.

That coupled with the high pressure fuel pump, should be a big saftey net if your worried about going lean.
