erratic sparking

When I first got my car (90 TSI), it drove very rough and only boosted 4psi. The ECU ended up blowing, so I put a new one in there. The one I ended up finding a new ECU, the numbers matched, but there was an "A" at the end of the new one (dont know if that affects anything) That rose the boost all the way up and it drove wonderfully. I replaced the spark plugs and wires, and now the car ran like crap, like off of 3 cylinders. I checked all of the plugs and a few barely had a spark. I replaced ther coil pack and all of them now spark wonderfully, but still ran like off of 3 cylinders. I hooked a timing light up and noticed that the #1 cylinder was erratic. It would spark in a normal pattern, then skip a few, then back to normal. It just kept doing this. I hooked the timing light up to the rest of the cylinders and they all do the same pattern. Also, my tach, at idle, jumps a few 100 rpms when the engine starts to die down. Since the sparck is erratic, the idle is loopy.
