Right to the point: I was letting my car roll down my driveway in reverse in neutral and I hear a large clunking sound. It's coming from the passenger side.

I did a tranny rebuild and it was running fine so I guess something may have come loose. I find that weird because I torqued everything down to spec, nothing was wrong with any of the bearings and gears, and I didn't forget to stake the two nuts before I closed it all up! No leaks at all..

Could it be the t-case?

A little more info please. Have you driven the car since the rebuild. are the axles in, are they tight, did you pop the spindle out of the lower ball joint, is that tight? How do you roll a car in reverse in neutral, unless you are saying that you had the clutch pedal in.
 
Yes I have driven it since the rebuild. The axles are in and everything's tight.

My driveway's on an incline, so I was in neutral when I let it roll down backwards.
 
Ok that makes alot more sense than I was thinking. I would go over everything external just incase, perhaps the tranny mount needs to be a little tighter and it shifted a bit? If you can get it to make the noise again grab someone who can listen a little closer while your rolling the car.
