Alignment issue after clutch & flywheel

You know, it really is interesting that we met in this thread, simply, because I only just came across the information the day earlier to refresh myself on what actually needs to be done during a tranny removal.

It is curious that when I had my first clutch job done at a shop I did not appear to have any alignment issues. I drove for some time, with excellent wear after the car went into that shop. And they certainly didn't align it before they gave it to me...

So my question is, how can you get around this problem during a clutch job? To me, things seem to suggest that it is possible to complete the task without affecting the suspension, between my anecdotal experience and the wording of one of the vfaqs.
 
When I had my transmission rebuilt by a Mitsubishi mechanic about 7 years ago, my front end was just fine. I did not even need to align the car, tires were just fine. That is why I was surprised when I can actually see the front tires are toed in after this recent clutch & flywheel job. I got my car aligned at Sears last Saturday, the left was 0.98* and the right was 1.01* toed in. So 1.99* total toed in, no wonder my tires thread were "feathering".
