A/T to M/T swap wiring

Ok, I finished my automatic to manual swap a while ago, but I was left with a lot of wires from the A/T tcu that are unused and are taking up space in the engine and under the dash. What's involved with removing these wires? Will I run into issues removing them? Are some wires connected to the ECU that I will need to give special attention to?
Is there a wiring diagram I can compare the m/t to a/t cars?

you can completely remove the tcu/cables to it/automatic wiring harness since NONE of its used. its such a PITA i just left mine in there, just zip tied and tucked so it doesn't look like trash. minus the VSS, as im sure you know, nothing else is used... heres all my A/T connectors i have zip tied and tucked under my UICP. if you go through the trouble of ripping them out you might just consider finding a M/T wiring harness and running it through, that way your reverse lights will work properly...
