Looks like there is some clips or something missing from the bottom of the car? I was gonna strip it with some aluminum and self tapping screws but I don't want to put screws into my floor, any ideas on how the factory setup is?

Your missing all your clips, just head to a wrecker and pop them off other cars. Be careful though, they get really brittle. Alternatively you could get some heavy duty zip ties and drill a small hole on the metal ridge underneath to make it work.
 
Would the zip tie method make the skirts looks wavy though?

No spare 1GA cars down here in the south, I've only seen 3 my whole life including mine.
 
Would those be no 6 on that diagram? how many do I need to order? My car is not here at the house with me so I cant go look.

Yes that's #6 and there are 2 per side. You might want to crawl under and see what all your missing before you order so you can do a nice job on the side skirts and make sure they wont be falling apart for a while
 
Zip ties are fine, but, just make sure to try and paint the hole if you go that route to prevent rust
